Something is slowing down harddrive performance during that first play. It could be your virus scanner. Which one are you using? I can recommend Microsoft Security Essentials.
Disabling DXVA might help as well.

Changing the video renderer may also help.
MPC options -> Playback -> output

Re: Some MKV Files is Freeze once Per Boot
Do I understand correctly that the freeze does not happen when you use a different video renderer? If so, did you try disabing DXVA?
options -> internal filters -> uncheck "H.264 (DXVA)"
DXVA is disabled by default in CCCP. Actually in K-Lite as well, but there is an option in the installer to enable it, which you might have used.
MKV files usually contain H.264 video, for which you can optionally use an DXVA hardware accelerated decoder. Other formats like AVI usually contain MPEG-4 video. That is the main difference.

I don't know what you did and didn't do. I leave all possibilities open.
Re: Some MKV Files is Freeze once Per Boot
I see that you are now having the same problem with CCCP as well.
You should try completely removing Kaspersky to see if that helps. Scanners usually only scan files once, which could explain why only the first run is slow.

Re: Some MKV Files is Freeze once Per Boot
You could try using LAV Splitter for MKV instead of Haali.
Does your notebook have a tool to configure power savings mode? If so, try putting it in hight performance mode before starting playback.
