Media Foundation is a standard component of Windows. If it starts that process it usually is because the transfer tool attempts to convert the file. This can happen if you use MTP to transfer the file.

Are you able to access your phone storage as a normal external drive? Then you should be able to copy the files directly.

If you know how to edit the Windows Registry, then I have some ideas that you can try. Please try transferring 1 .flac file after each change, so we know which change may make a difference.
Test 1:
Remove this registry key
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\PropertySystem\PropertyHandlers\.flac
(you also need to reboot after this change)
(this is the most likely cause of the problem)
Test 2:
Remove this registry key
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Multimedia\WMPlayer\Extensions\.flac
HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\Microsoft\Multimedia\WMPlayer\Extensions\.flac
Test 3:
Remove value "flac" from these registry keys
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\MediaPlayer\MLS\Extensions
HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\Microsoft\MediaPlayer\MLS\Extensions
Test 4:
Remove these registry keys
HKEY_CLASSES_ROOT\Media Type\Extensions\.flac
HKEY_CLASSES_ROOT\Wow6432Node\Media Type\Extensions\.flac
Test 1:
Remove this registry key
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\PropertySystem\PropertyHandlers\.flac

This was caused by a bug in the Icaros ProperyHandler. A fixed version will be included in the next version of the codec pack (10.9.5).
